I am thinking of building another Koi pond and would like to know if i could connect two bottom drains to one waste pipe or would i need two seperate lines of pipe. If i used two on one would this reduce the amount of suction?

Unless the 2 bottom drains are at exactly the same level and the pipework is the same length from each to the valve you may not get an even flow, and you may get debri left at 1 end, but it will work, or the other option is to have them draining to 2 different filters. Good luck!

if you put a valve on each pipe you should be ok you can ajust the flow from each bottom drain then
